Cahill, who has been in prolific form this campaign, scored in the 89th minute with a right-footed shot from close-range to give the Toffees late hope, but they could not find an equaliser.
Earlier the Australian international sent a header uncharacteristically over the crossbar after good lead-up work by Seamus Coleman, before Arsenal went ahead on 36 minutes through Bacary Sagna.
