The tie had been level at half-time when Francesco Caputo's third-minute opener was cancelled out by a Marco Rossi own goal eight minutes later.
Alessandro Parisi fired Bari back ahead with a 63rd-minute penalty before Nico Pulzetti ensure an end to his side's three-game losing run.
