Edgar Benitez gave Paraguay the lead on 34 minutes and an Ariel Bogado penalty with 20 minutes remaining looked to have sealed the result.
Carlos Ruiz pulled a goal back for Guatemala with eight minutes left but it was no more than a consolation as Paraguay won their second match in a week after their 2-0 win over Chile last Wednesday.
