Two first half freekicks from Keisuke Honda and Yasuhito Endo got Japan off to a well-deserved lead before Denmark were awarded a penalty which Jon Dahl Tomasson had saved, but then planted the rebound.
Shinji Okazaki put it beyond Danish reach with the third, to seal second place in the group.
Meanwhile a Holland goal from Robin van Persie was wiped out from the spot by Samuel Eto'o for Cameroon until Klaas-Jan Huntelaar got the winner to make it 2-1.
