Mehmet Yildiz struck after four minutes, but Ugur Boral levelled just a minute later before Murat Sozgelmez again gave Sivasspor the lead after 24 minutes.
The lead was again short-lived as Semih Senturk levelled three minutes later and Boral grabbed his second after another seven minutes to put Fener in the lead for the first time.
Uruguay defender Diego Lugano made the points safe when he struck 13 minutes from time.
Denizlispor beat Gaziantepspor 2-0 with goals in each half from Emin Aladag and Tijani Babangida.
Elsewhere, Bulent Kocabey's early strike gave Eskisehirspor a 1-0 win over Kayserispor, while Ankaraspor and Genclerbirligi drew 0-0.
